Majorly its found to be a nail mark of the hen..while laying the egg hens keep the egg under her feathers for short while during which the nails get penetrate in the warm shell and make small to big hole in egg shell. Sometimes the seperated shrap corners or wires of the cage is responsible for such holes..but majority time hen nails get penetrate when hen hold egg under her for somtime after laying it..
